1. X plugin says it has an update available

You can either update the plugin yourself, or wait for us to do it when we release a newer version of the setup. You should be fine to just delete the .jar file and replace it with the new updated version, however in some cases it can cause issues with config files.

2. How can I set up a server store

You can set up a server store using Tebex or CraftingStore. The free plan will provide you with everything you need. They have super helpful guides on their website, so when you set up your store they'll provide you with all the info you need!
